I wouldnt let just anyone touch the heads. Navi heads are very picky. I would try to find a some to build a custom midlength manifold and run a Accufab single blade with some cams. With longtubes it would be easily a 400 rwhp setup with great amounts of torque.

So runner like the boss 302 intake with the swap plates to mate it to the heads? Or is that too short? Will this take away low end torque?

The Boss 302 intake is a great manifold for the price, but the path of airflow is quite wierd with it having 14" runners. The stock manifold in the navi's is decent if you can find a 03-04. The earlier 01/02 intakes dont seem to flow quite as well as the newer ones. I have a design for a custom made mid-length runner the will lose a little on the low end, but will greatly help breathing in the mid range. I have seen my navigator on the dyno and it falls off around 4700..

If i recall the stock runner length from a Navi intake is around 22.5"-23". I think something in the 17"-18" range would be beneficial to making more midrange power along with not completely killing the low end at the same time.

No. the only difference I have seen between them is model to model. I have never spec'd any of the parts. But I can say the 03/04 seem alot pepier wven tho they are heavier.

There are different heads and intakes deoending on the "4v". Cobras come with a 4.6 4v which has different heads than say a navigator 5.4 4v. Gt500s came with 5.4 4v also which is slightly different than the navi 4v.

Im pretty sure that info is right but someone can correct me if im wrong. Im still learning lol
