Come to find out, most of these trucks don't have a cabin filter. They sell one, although 99% of the F-150's don't have em. Try spraying Lysol in the vents and see if that helps. There's a foam that some places use, that you spray into the vents and it expands like a foam does and kills all the mildew and bacteria that's making the smell.

Hopefully your problem is that easy of a fix. A lot of guys have reported a leaky rear window or third high mounted brake light, but mostly the window at the top. Check the carpet at the floor and the back wall. Found mine to be damp, and had condensation on inside of windows after a rain.

High flow silicone
Your local parts store should sell high flow silicone, flows like water and seeps into the leak and seals it up. Mine was leaking bad like a river when it rained, all good now after i used that silicone. Start from the brake light and work your way along the top, I used about 3/4 of a tube. We have had a lot of rain lately and no leak.

Do a search here for "leaking rear window" threads. Lots of experiences shared and suggestions offered. Might even help you decide if it's the third brake light or the rear window.
