Default Lightning ignition problem?? HELP !!!

just recently the battery on my 01 lightning took a crap so i replaced it. when i did i went to drive the truck 2 work and when i went to floor it, it started sputtering, almost like it was a miss or something.it hasnt cleared up, i tried changing spark plugs(gapped at 28/1000'ths)they r the tr6 ngk's i tried reflashing the computer and everything it hasn't helped at all...i had my mechanic plug his computer up to my port and we drove around and even at wot every parameter was running as it should nothing was showing a misread...i need help cause i dont want 2 give my truck 2 ford cause it's gonna cost a 1000 to get it fixed prolly thats what it was lasttime it went there....any help would be much appreciated...mods are 6# lower, afco dual pass heat exchanger, granatelli coilpacks and silicone boots, diablosport tune, pressure pin and flowmaster catback.....thanks to anyone that can try and help me!

go back to the source. You changed the battery and now have issues. I highly doubt that the ignition problems would just appear instantly. Are you sure your alternator is alright?
