Engine switch out.

Engine switch out.
Hi, I'm going to be switching my 97'-98' motor out for an latter model: 2003. I will be doing this soon and need some very specific information about the switch over. I have the 98' F150 SC 4X4 with the 5.4L (L) motor. I need to get information about what is exactly compatible and what will need changing if any. Right off, I can think of a few things:
-The knock sensor and plug-in, will it connect to the 03' w/o problems?
-The fuel injectors look different on the two models 98' and 03', will the older ones fit in the new engine with plastic intake? Or do I have to use the newer ones?
-EGR tube, which one will work on the 03' engine with 98' exhaust manifolds.
-Is the 98' cylinder head temp sensor in the same place and or will I have to splice a different plug to attach it?
-Is that tube or hose in the valley rubber or a special Ford piece, I'd like to replace it since the intake will be off.
Any other specific changes I will have to make while swapping the two. It will run on the 98' wiring and stock CPU.
I really need to talk to you experienced guys and get these details ironed out. I'll be doing the swap soon and have to have this knowledge and anything else you guys that have done one of these swaps can offer. I'm sure I'll have a few more questions as this thread evolves. I want this truck to run as good as it has been over the past couple hundred thousand miles. There is a lot of money on-the-line here so your help is dearly needed.
My humble Thanks.

The older injectors are EV1's and the newer are EV6's. Plugs are the same and they do interchange. So no worries there.
I would assume you'll need the newer EGR tube. I believe the exhaust manifolds are all the same. But the intakes are definitely different. May want to check into that.
The tube in the valley is a Ford specific hard line. You can find them on ebay or a dealer. If its not in bad condition, just replace the o-ring seal on it.
Like I said earlier, you'll need the newer harness & COP's & figure out something with the pcm as far as PATS like jprevat said.
Swap is feasible depending how involved you want to be with it. Hope this helps.
