Can I replace a 4.6 with a 5.4?

workin for parts!!!
i'm sure it's been done. the 5.4 was an optional engine in that truck. probably going to be expensive and time consuming, assuming you have the engine and computer around. you may want to swap your diff gears. this won't give you more power but the truck will be quicker off the line.

There's more performance parts available for the 4.6L than the 5.4L. I've got a 5.4L and it's frustrating trying to get what I want. They offered 2 transmissions (forgot what they're called but the 100 is the stronger). Swapping in the Navigator 00-03 4v 5.4L will give you the highest hp swap but get it as a whole package.

It makes me wonder, I have posted a hyperlink about four times that explains the history of the 2V and 4V motors, including build differences, Im starting to think that no one ever bothers to read it.

there is no difference between the heads on the 5.4 and 4.6. The difference is in the block, the stoke is different.
