Default PCM replacement

Hello,
I'm a having trouble with a 2002 bi fuel truck. I bought the truck a few years ago and the propane controller was not working. I had a alt fuel place put in a new system(the place is now out of buiness). I was having some trouble and constantly getting error code for an O2 sensor. I bought it to a neighborhood Fletchers. They really screwed the truck up to the point where it was undrivable. ( crazy error codes that made no sence). It drove good when using propane just not gas. I went through he wiring, cleaned that up. I figured the PCM was blown up. I bought a PCM from Checker/O'rielly I installed it but can not start the truck. I get the theft light blinking. I'm figuring that the PATS system has to be set or reset. My question can I do that and how do I do that? Or am I just screwed.

Thank you for any help you can provide
