I would check the door drains,if you haven't already.

door drains as in? I removed the rubber plug i didn't see any other sort of drain

The drains by the door seal if they are clogged it will fill up and dump in the cab.
Here is just a general pic of the location of the drain holes.

I have this same issue, but mine is on both sides driver and passenger. my back doors get a little moisture in on them too inside the door panels... i have tried to fins any cracks but i haven't found a for sure solution yet i did drill a small hole in the wiring channel just behind the fuse box and under the e brake to keep it drained and it keeps it from puddling up but still will have some moisture left.

Does anyone have any links to buy new weather stripping? i cant find any.. i need the ones that go from the side of the windshield to the top of the truck and id like to replace all the ones on the outside of my doors as well.

Just got to thinking.... I haven't had any cowl ends on my cowl for a long time (since i bought truck, (could this be a problem?)

Not really. They won't stop a water leak. They will make a truck look better, in my opinion. Worth the $20 to me.
