The other poster has me confused with his 4.6. He installed an exhaust, a K&N air cleaner (did not specify if it was just a filter or the cold air box). Nor did he specify the size of his exhaust. Using too large of an exhaust pipe will hurt the small block performance; a little back pressure is good. You want clean, mandral bent tubes to allow the exhaust to flow. I suspect his tuner is too aggressive, but I cannot render an opinion without knowing his details.
i just have the filter, not the whole intake, i have a flowmaster muffler with a dual rear exit- 3.5'' tips on 2'' exhaust. when i got the truck it already had the k&n filter but i added the exhaust which only changed my lower end torque to the higher end rpm's. the tuner that everyone swears by did pick it up a little but nothing like what everyone else says, not sure what the reason is behind all of this??

It might be that you are not using the cold air box; the good kits that are sold seal out the warm/hot engine air getting to the intake. These boxes use cooler outside air, which is better. The difference would be 1 to 2 poines perhaps, but the cooler air may make the difference. Your exhaust sounds just fine.

I'm still not convinced the tuner is set correctly, but I have no experience in the tuner you're using, so I'll stay out of that.

when i floor it there seems to be a lag kinda before it starts to take off.. and when i get to about to 45-50 mph it seems to kinda slow down the acceleration even though i have it floored..
same thing happened to me after i put my TBS on. i have flowmasters and k&n intake also

My SCT tuner is still getting dialed in (pre-ignition pinging) but I am taking 1-2* out of that RPM range to rectify.

Having said that...you can see from my sig that my truck is heavy and it is still as monster. I almost break loose the tires between shifts at 45-50. I love driving my truck even more now than before. I am getting ready to do some serious off roading to get to a good fishing spot on friday so I will test out the towing tune cause I assume the low end will be very helpful.
