You should definitely take it back to the shop that did the rebuild, assuming it's still under warranty, which there is no reason it shouldn't be. It's exceedingly rare a minor trans problem goes away on it's own. This will also give a paper trail of a potential problem before the warranty is up.

I'm wondering if the builder drilled the valve body and that has something to do with it. It's not uncommon when rebuilding truck transmissions, they say it helps to eliminate slipping in between shifts. I'm no trans guy, but it may be worth asking?

Here's another thing to consider. It's not likely causing the problem, but it could be a software issue. Ford did release a software update for our trucks a while back, and the dealer charged me $80 to update it. It cured a transmission problem I had.
