were the plug boots and springs changed when the the plugs were changed?

I had a misfire comeback after about 20k miles after a plug change changed the boots and misfire went away

Just the plugs were changed. The boots were not. I do think its a slight misfire but I cannot get it to throw a code.

It's likely a bad coil.

I guess Im just confused. While driving I have 0 issues other than a little hesitation at around 60. At idle in drive is where I really feel the roughness through the brake pedal now.

It sounds like you have a couple issues. I would first grease the slip yoke because that is cheap and easy to do. I recently greased the slip yoke and it shifts a bit smoother because now the slip yoke is not binding up anymore. I also had the clunk problem when driving in the mountains. It occurred when driving down hills and upon accelerating it would clunk. Almost like the drive line would get relaxed again like it was at a stop and then pressure was put on it and it would bind up and clunk again.
