Default Shifting oddly to OD and Clunking

So I have done some research already and I know that the clunking has to do with the driveshaft or the slipyoke. However, I am having another odd problem. I first really noticed it driving the through the mountains of East TN and NC last weekend. Basically when driving I was noticing that the transmission was shifting extremely quickly into OD even and low speeds and then didn't want to downshift until I got on it a bit and then there was the clunk.

98k miles
Havent done any transmission work or maintenance

It is tuned...could that have something to do with it?

Detuned it and it seems to be misfiring a bit on idle and at around 60 but the trans issue isnt happen or not that I can tell. The thing is that it isnt throwing any codes.

Do you have the original plugs? If so, 98k is time to change them out.

Nah they arent original. I had them all replaced at about 80k

80k? Time to replace them again. I'd say there's a good chance they are causing the misfires.
A lot of times fouled plugs will cause a jerking when holding the throttle steady, or slowly accelerating, between 40-50 mph. When my truck needed plugs, it also had a bit of a clunk. At this point, I would definitely say that the plugs are prime suspects. If you put some nickel anti-seize on them the first time, there shouldn't be too much trouble getting them out.

I noticed yesterday that at Idle while in Drive is when I feel it the most even with it detuned. In park there is a bit of roughness but nothing like when its in gear.

For some reason I thought you replaced the plugs 80k miles ago, not 18k miles ago. I need a new brain sometimes.
Start with maintenance items. Flush the transmission, clean your throttle body and maf, replace the fuel filter etc. Go ahead and do the recommended items for 100k since you're close enough. These are things you should do anyway. See how she runs then.

Throttle has been cleaned about 2months ago, MAF was done last week, Fuel Filter was done less than a year ago...

I guess its just the trans fluid
