Well, I replaced my fuel filter and O2 sensors this morning. My truck seems to be running better but only time will tell now. Before replacing the stuff, I noticed the shaking and weird idle/odd up shifting was worse when I had run the truck for a while to get it fairly hot. My guess is the O2 sensors went bad and once the truck got out of its cold idle loop, the sensors were misreading.
I'll report back in 4-5 days on my solution.

Thanks for all the help, hopefully I don't have to deal with this again.

As I said before, I replaced my fuel filter and 2 upstream O2 sensors. I am happy with the results. It still does not seem like it's running 100% but then again, old vehicles have their quirks. My idle stays at 500 on my tach, but I can tell it's not at 500 always. The needle is either slightly above or below the line, but never leaving the confines of the line. ( If that made any sense). The Rpm still drop below 500 when The trans is shifting 3-2-1. That worries me the most, I'm not sure if it's normal, but I can live with it. Besides that, it does not shake as much at idle anymore, does not want to die on me, and seems to be running better.

Plugs,cops,fuel, air filter,refurbed fuel injectors,Fuel module under spare, whole new Throttle body,vct selonoids,new foam around air filter and new motorcraft front 02 sensors. Never throws a code.Took it to ford as a last resort and they came up with nothing, said everything was in normal paramiters including my idle which is still low and rough (around and below 500) I think its supposed to be 600-650 ish. I do have a clogged/melted cat/cats and that is my last resort. some of the same guys responding to you have told me the same stuff. You and I dont have an Iac on the 04's. Yours may be as simple as a fuel filter but none of my attempts solved my problem. It drives me nuts too. Not trying t0 discourage you, just hoping one of us figures it out. Ford also reflashed my pcm with an upgrade and it did'nt do beans. The diagnosis and reflash cost me $165. I"ll just add it to my ever growing list of no goes

Fuel filter would have been the cheapest thing to try first... If you haven't changed it yet you should.

Im assuming you're like us and have the wonderful idle issue . I've done everything he has and then some. My 2 last tries are going to be fuel pump and new cats/exhaust. Fuel pump because my fuel filter was so dirty I swear the previous owner never changed it and it makes a strange noise when I turn the key to the on position. It primes and then makes this chirping-rusty bolt kind of sound and cats after the new fuel pump because I have weak power under acceleration and my exhaust sounds funny. I was told by a muffler shop guy and Ford mech that clogged cats don't neccesarily cause a low idle but they both were'nt 100% sure. Several people also said that there is an off chance that the PCM may be the culprit, yea,,,,,,,,,,,,,,really narrows it down right
