Problems with Edge Evolution programmer
I have a 2004 5.4l FX4 with a 6" Fabtech suspension lift and 35" Cooper Discoverer STTs. I have an Edge evolution programmer and if I turn it to anything but stock it runs fine for a few seconds then acts like it is cutting all power off to my truck. Any ideas why this would happen? I have updated the software and it still doesn't work.

Previous owner?
Did you buy the truck used? If so the previous owner could have had a tune on the computer that could be causeing the problem. I have had no problems with it on my 2007 FX4 runs great on level 3 and get the best gas mileage there. You could do some research and see if ford can reset the computer to stock setings or an auto parts store might be able to.

Have you cleaned your throttle plate? A Gryphon is basically a reflashed Evolution

fuel
Try changing the fuel filter. it could be clogged and is not leting enough fuel through for the high fuel delivery on the upper setting or fuel injector cleaner might help aswell. But that just a guess.

I have an edge evolution and it works great in my 2004 F150 with a 5.4L. I'd say edge would send you a new programer if you contacted them and that may fix your problem.

do you have a friend that has has an edge? try pulling it out of his truck and put it in yours, this would narrow it down to the programmer or truck.

What do you mean "anything but stock"? Are you messing with the custom settings. Make sure the gear ratio is correct and if you are adjusting the Rev limit or shift points you have to be careful.
Here are the settings I ran on my 05 when I had it.
Speed limit 130
Shift firmness 1-2 +10 2-3 +8 3-4 +8
rev limit 5500
WOT fuel +1.5
WOT shift 1-2 5250 2-3 5250 3-4 4800
If you don't see it I didn't change it. Also don't forget if you are running lvl 3 with 93 octane you can bump the timing +1.

You won't mess anything up. I did those specs on lvl 2 and 3 and liked it quite a bit. When I had the "stock" lvl 3 sometimes the shifting would scare me. I didn't like hitting 6k rpm and it really felt like the power fell off over 5300. Remember about the timing though. Lvl 3 is for 91 octane. It says in the manual you can bump the timing .5 for every octane over 91. Try it out and see if ya like it.
