In my experience thats what these trucks do, my 05, buddies have 06 two 07s and 08 and they all do that stupid hesitation. Try coils, fuel filter etc... but I bet its still there, the wonderful world of the 5.4!:-)

With everything stated above I agree on the fuel filter, coils (Motorcraft), and recalibrate the throttle. What brand of plugs did you use?

The most recent "fix" has been that throttle calibration process that's been floating around. Also a tuner fixed it for me...

Motorcraft plugs. Avoid Accel coils, but the coils do not necessarily have to be Motorcraft (let the thousands of Amazon reviews of cheap Chinese coils speak for themselves). I have a cheap $50 set of coils from Amazon in my truck and they've worked just fine for years.

A tuner is a sure way to get rid of the hesitation, that is of course after all basic maintenance is out of the way.
