Dont fear the older 04-06 5.4 motors at all, they run great. Its the trannys that you have to worry about. I bought a 04 with 108k on it and I dropped the oil case and pulled the top end apart and checked it out and its like new. Tranny is the only think that scares me a little, it doesnt make any noise yet but it jerks around every once in a while. Also shocks are shot on these trucks by 100k so Id swap them out

I believe the 5.4 3 valve (which is the engine I would choose) was a new design in '04. Do not buy anything from the first year of a new product. This holds true for the 5.4 3 valve, in my opinion. I would push your choices to the '07 to '09 years. A little more $$$ but the 3 valve had a redesign in '07 I believe. Get one that has been inspected by a certifed independent mechanic, and preferably a truck with service records (although that may be a bit hard to find) I have never seen Carmax have a vehicle with such high mileage.

My shocks aren't the original OEM's that came on the truck but, I have the same Rancho shocks on mine that came with the lift kit and it was put on when the truck had less than 200 miles on it and I now have 105,000 miles on'em.....
