Jon,
FX4 is 5.4 Liter. The 4.6 L was in the lower model trucks.

Thanks, then he needs timing work. I have only had one 04-08 truck, this one. I knew better than to ever venture toward a 04-06 for obvious reasons. Didnt want a 4x4 either, so I narrowed my search to 07-08 2WD, didnt look at trim levels either as it didnt matter. Forgive my ignorance in the trim level/engine pairing department.

Alright, so I replaced the FPDM earlier today. The old one was in fact corroded. I used the suggested doorman brand as stated above. I didn't notice a difference in the start up unfortunately. I found a set of motorcraft plugs and coils for roughly 400.00 together. I'll look around on eBay to see if I can find any that are "slightly" used. I should have the parts in by next week. I do in fact have a 5.4L Triton. Could you guys please go into detail on the timing issue and what I would need to do to check/correct this?

I think you may need to get yourself a cheap compression gauge and a 16mm spark plug adapter and do a compression test. Start collecting some data. Don't buy more parts and keep throwing money at it. If your plugs are new they will come out easy. To me it sounds like an engine issue. I'm going threw it myself. I found the adapters hard to find so i bought OTC deluxe Compression tester (5605 on amazon). You might have better luck. A compression test will tell you pretty quick if something isn't right. I had problems 1,2 and 3 of yours. Limp mode might be the side effect of something else. The knocking could very well be your u joints on the drive shaft. Which is an easy test you climb under and shake.

Also limp mode will generate a code every time. Most likely it is stored. I didnt get any CEL, just the wrench. My Gryphon pulled a code that I then addressed (not timing related). I am just stating that if the wrench came on, a code is stored.

I had the driveshaft replaced some time ago because it was in fact rusted and from time to time it would cease up when I was driving. I'll do more research on the compression testing today. I was going to clean the throttle body out yesterday but unfortunately I was short an 8mm deep socked to remove the air filter/intake. I also placed an order last night for the tool to remove the spark plugs. I figure at this point I might as well do a complete once over on the truck.
As far as the compression testing and timing issues are concerned- what should I be looking for when I do this? This is all new to me so I'm trying to ask every question I can.

My CEL has been illuminated since I bought the truck. The two main codes that seem to always show up are the misfire codes for cylinder 2 & 4 (I believe..) I was considering purchasing an edge programmer because from what I've read they are capable of pulling and storing codes amongst other things. I'm assuming your gryphon is similar?
