did you do plugs AND Coil over plugs on top? If not that maybe your problem.

Default if you can't find vacuum leak build a small smoke machine

I built one out of a new paint can . An air fitting and a output fitting in lid to put tygon clear hose to brake booster line . some duct tape to a small piece of tygon inside ,quickly light a cigarillo inside duct taped to outlet, put a couple of pounds of air in it . Watch the smoke go to the brake booster hose . It took me three tries and I found the leak .

Clearer head this morning. I've been focused on trying to identify what could cause only the problem I'm seeing- and be completely fine otherwise.

The fact that this only happens hot and only at idle- to me- rules out COP, O2 sensors, TB, Vacuum leaks. With both the noises, and the rough running and only intermittently- it really feels like the phasers aren't returning to base timing. I wish I was smart enough to look at live data to confirm this and it surprises me that a code isn't thrown if this is in fact the case?

Default You know that a intermittent cop will not always set a code

I had two go bad on me ,it takes at least 20 seconds of missfire to set code . On one I had to push it hard to get it to set the code for the cyl. You might try replacing one whole side to narrow it down .
The other failure was so bad I barely made the 20 miles to an auto zone on a long trip . I changed it and the boot /plug in the parking lot on a nice July sizzler and then finished a 7 hour trip .
Cop failures are common I still have 6 original in service at 165k , but I have 4 oem backups under the back seat . Plugs are a problem too I change mine every 30k and I use champions 7989 as I am not going thru that breaking thing again .
All it takes is a breakdown inside coil, turn to turn short and there goes your 50,000 volts to your plug . Make sure your wells are dry and clean with new boots . I also like to clean sparktip area with carb cleaner to loosen carbon build up .
If your phasors are acting up it is usually quick to set many codes .

Did you try a relearn process after you put everything back together? Some say they don't have to do it but its in the Ford manual. Might try that. Or just keep driving and it will eventually relearn slowly overtime.

are you saying your COP failures had the same symptoms as mine? Rap/clicking noises as well as the stumble and stall condition only when hot and stopping at a stop light? I've heard of COP problems- rough running and lack of power but never this type of noise and very specific stumbling at stop light then be perfectly fine as soon as the RPM goes up even 300 RPM.

Just throwing some ideas around . It really sounds like when I had a bad model throttle body . It was a bad series from factory, the electronics on the motor board was intermittent. Codes pointed to tb sensor ,well that didn't fix it ,but a new improved throttle body did . Took me 2 months to work that out.
