Clean your throttle body and MAF...this will help

Factory is 550 rpm it can be changed with a tuner like sct or edge. I bumped mine to 650 rpm with mine. Rough idle usual suspects are:
1) foam gasket that sits on the face of the filter tray.
2) vacuum leaks.
3) crappy plugs
4) bad coil pack (cop)
5) dirty throttle body or mass air flow sensor.
6) plugged up cat. (Use an infrared temperature gun to isolate it)
7) butterflies for the intake manifold runner control dirty or bringing up in the wiring harness usually tripping a p2004 or p2006 code.

Will I have to set my Evo back to stock and disconnect the battery to clean the MAF and throttle body?

My 04 Idles in gear at 500-520 rpm, but very smooth, not rough at all. I was amazed the first time I heard it... normally, V8's would be around 650-700.
