Any particular reason why they were clogged that may need to be addressed?

Yuck. Hopefully you fixed the cause of the clog.

I thought you were going to go for the common thought of taking them off for more sound and I was going to say avoid it. A shop I went to took mine off and straight-piped it thinking I'd want that (instead of what I asked for, which was just to put a Flowmaster on) and it sounded like absolute garbage.
