Have you checked your engine ground? I know that with other fords I have worked on a poor engine ground or chassis ground can cause some pretty wonky issues. The other thing I would check is the resistance reading on the 2 wire coolant temp sensor. Incorrect reading by the ecm will throw off the air fuel ratio. The reason I say this is that it only happened once it warmed up.

does it only happen when its in drive? If you left it in park until it warmed up does it act the same way?

not sure if its similar situation to yours but my truck used to shake when standing still, whether in park or drive. It would be a pattern of shaking. it would shake for 15 seconds then stop for a few seconds, then shake again and so on and so forth. i swapped out the 5w-20 oil for 5w-30 and cleaned my MAF sensor and all shaking has gone away

hmm... One thing you could try is relearning the idle. There is a process floating around here somewhere for it.

Check your oil pressure when the symptoms are present.
