I am in the process of removing my transmission to replace it with a rebuilt. I drained enough fluid from the cooler to make removing the pan clean enough but how and when should I flush the rest of the system so I don't get my new one dirty? Thanks!

Also, is it recommended to replace the thermal block while I'm at it? I replaced mine about 2 years ago.
