Default 2006 stage 3 roush ignition issues

I'm new to this and I'm looking for some advice. I have a 2006 500rc roush f150 and I've ran into what appears to be some major software issues with my ignition. It all started with your typical cylinder 5 and 6 misfire with the occasional primary ignition coil failure. I replaced all 8 plugs with the roush house brand and 5&6 coil boots. Ran worse. Then replaced all 8 coils with 45000 volt granatelli coils. Nearly inoperable now. The issue is in the pcm. Live stream testing indicated the ground tics were eratic, causing random misfires. The hardware tests solid, no wiring issues. How can I solve this issue? New pcm, pcm flash, or possibly a handheld programmer such as an edge (if it were non motorcraft components causing this would a program negate the stock tune to run with my new components)? Or should I go with my most dreaded option and go back to step one with new motorcraft basic hardware and see if that solves the software issue.

Lets start with some basics.
What year is your truck and how many miles?
What exact plugs do you have and what are they gapped at?
Do you still have your Motor craft coils?

It's a 2006 with 70k. Still have the original motorcraft coils with the old boots, a set of 8 new boots, and of course all the new gear. Gapped the plugs to what roush specifies for the supercharged applications, at least to the best of my abilities. First time I've dealt with the full bottom loop plugs.

Gotcha. Next question is what did you use to gap the plugs? If you didn't use the little tool for it you can damage the plugs without realizing it. Thus causing misfire and no-fire issues. Gap should be .030-.032.

Didn't use any tool. Just meticulously a little pressure bit by bit. The gap was right in there with them all. Might have damaged them somewhat? Hard to say. Visual inspection and gap measurement seemed alright. Still not sure what my issue is. Random misfires jumping bank to bank. Like cyl3 then cyl5. Cyl1 then cyl7. Just chaos. Every time I put a wrench to it the truck runs worse.
