Default 2006 5.4L. Engine rebuild. Connecting rod was facing wrong way according to manual.

When reassembling new pistons on connecting rods I noticed that the manual said to make sure the identification marks on the rod and the piston are facing the same way (front). But on mine the identification marks on the rod were facing the back of the engine and the piston to the front. What should i do. It ran that way for over 220,000km. So do I put them back in the way they came out or the way the manual says? For some reason the factory put them in that way.Or does it matter?
