Default 2005 F150 bogging at 3500 +/_

Quick version:
I have an 05 put a reman 5.4 in at 170000miles. Ever since it bogs at about 3500. Has new plugs, reflashed pcm, gutted cats, new fuel filter. Any ideas?

just bought an 04 with 170000, just got a brand new crate motor and im having bogging issues....hope this thread helps, in my research so far everyone is blaming plugs and coils but my motor doesnt even have 10k on it, i just find it hard to believe thats the issue... Im considering replacing with performance plugs and coils, alot of people seem to be having plug and coil issues with, they all recommend using motorcraft parts still but this makes no sense to me...if it is the plugs then why would i go buy motorcraft again when they didnt even last 10k in the brand new motor....makes even less sense to me because the crate motor comes with all new motor parts, so im confused about what else it could be...your not alone... mine was bogging really bad this week when i used it to tow the first time.. was driving uphill and accelerated to make a pass and the engine misfired for the first time, it misfired 4 more times before i got home... havent had issues since but not happy with all these issues on a BRAND NEW motor...
