Did you scan it? I was having (Sort of am now) the same issue. Maybe it has a stored or pending code PO171? You might try to clean the Idle Air control valve as well. I was running a bit rough too. I cleaned the MAF sensor, the throttle body & the IAC as well. It sill runs just a touch rough every once in a while. No codes though.

No scan, I dont have the equipment to do that, if I disconnect the battery I assume any/all codes will be cleared, so if you think scanning it before doing that is worth it, I am sure I can find someone who has that tool but at that point I may bring it to a mechanic cause even if I knew the codes I'm not sure I'd know what to do with them.

If you can get codes off of it we can usually tell you what to do with them. Check it for codes is a good idea. Most local parts stores will check them for free. Write them down and post them back here.

Just wanted to update this thread to help anyone else out there that maybe having this issue and hopefully to get some more advice.

I took the truck into a shop, I just couldn't figure this issue out, they did. I apparently have two bad valves in cylinder 5 and 6 which is causing the rough idle. I had the mechanic do a compression check and he found 5 and 6 misfiring and the estimated cost to fix is $1500-2000. I think at this point with owning the truck for about 2 months and already putting about $1000 into the truck I'm going to just take a loss, trade this in and get a new truck. I called around to a few different shops and the price is right around what they would all charge to do this work.

I would put the money into it if I thought this would be the end but this has caused more fear and just will be waiting for the next thing to happen. I would lose a couple thousand to do this and that's not easy to accept as I'm a very financially responsible person (which is why I bought the truck in the first place, no car payment). Am I nuts for considering this..? Welcoming all opinions..
