These engines have loud fuel injectors that tick as well, a mechanics stethoscope will help determine where the ticking is coming from if it lasts long enough for you to probe around for the sound. Also, you can get some ticking if you did not torque the spark plugs down, did you remove them when you changed the timing components? Check the torque on the plugs, I believe it is 25 ft/lbs, but you may want to check the specs first.
Yes I had my mechanic change plugs soon after I got the truck so they don't have more then 8,000 Mies on them. He also cleaned throttle body and maf sensor to try fixing the rough idle. But no I didn't mess with my plugs when I did the timing

4WD is more involved than 2WD, there are a couple write ups on dropping the oil pan. I was lucky, a friend of mine had a camera that lights up and swivels and when I drained my oil, I was able to stick that through the oil drain plug and look at my screen. Saved me from dropping the pan. It's not that hard, just don't use the youtube video online that says you have to remove the transmission, that's not needed. Good luck and keep up posted as to what you find.

Do you have the 5.4L? Did you change the VCT solenoids when you did the phazers?

Wow. That's a lot in the pan. I'm curious what your oil pressure will be after cleaning that mess out.
