Indexing problem
I hopped in my truck this morning and had the same problem with my ipod. Indexing! I came back in synced my ipod and attempted it again and all I got was indexing with a bunch of bars moving across the screen. Any idea if thats the fix and how long that indexing takes? I also did a master reset of the sync system.

How long it takes depend on how many songs you have. If you have a lot it takes a while, which is why its best to just use a flash drive and leave it plugged in all the time, then it won't have to index every time you start the truck.

I have taken the ipod in and out before and never had any issues like this. I plan on getting a stick eventually stopping at the dealership to see if they have a solution or any idea.

Not sure, I use a flash drive and never have a problem. I'd try one and see what happens, if it still does it then its sync, if it doesn't its the iPod.

possible solution?
So I read somewhere that if you pull the fuse ofr the sync system it may solve the problem. I pulled it started the truck and obviously Sync did not work. Waited about 15 minutes and put a new fuse in.
It worked. Sync is working fine! No index errors or not recognizing the ipod issues. So far so good but will keep an eye on it.

Only solution I know of
I'm an F-150 owner, but my 2010 Focus SES has the SYNC system and it's had a couple of quirks since I bought it new, the latest being the topic of this thread "Index Full", which just started up a couple days ago. I acted on the suggestion given by others and it worked. Read on though for some insights...
"Index Full" would not allow me to play 95% of my 16GB Corsair Flash (Thumb) Drive. It then became necessary to no longer wait for the system to decide to fix itself.
The other quirk which was almost as bad was when I asked by voice command to play various Playlists, the response would be "No valid tracks", or something like that. Then, after a few days the system would again know how to play playlists. Back and forth.
Now, like others posting earlier on this thread and other sites, the answer that I came across was to pull the fuse, and then replace it, thus allowing the system to reboot. I have NEVER done that because the fuse panel in my 2010 Focus is placed in a very precarious place that even the dealer said was not easy to get access to.
So just 15 minutes ago, I took the next best line and disconnected the negative side off the battery. Waited half a minute, then reconnected it. Very easy to do. But keep reading...
Sure enough, that did in fact solve every issue. The system needed to rebuild voice commands, and when it was done (what, like 20 seconds at most) was ready to fly in tip-top shape.
I might add, that "Index Full", might very well be a limitation on the SYNC system of just how many folders, songs within, and playlists have been plugged into the USB port, historically speaking. I think it actually remembers everything plugged into it. The reason why I suspect this is that this "Index Full" problem just happened after I had done some changing up of the 16GB flash drive, having deleted some files and added new ones for the umpteenth time.
One other solution that only partially worked was to change out my 16GB Corsair for a different 8GB Corsair flash drive with different content. But that did not always work. It would play the 8GB okay, but when I swapped back in the 16GB drive, the "No Valid Tracks" issue sometimes remained.
So with all that experience, I am wondering if the SYNC remembers all the drive information plugged into it, for all drives and their variations, so that it finally reached its limit and came back with "Index Full". I have a good hunch that that's exactly what the problem is, though I don't know for absolute certainty.
A different solution:
Last night, I wrote via Craigslist to 6 guys who do electrical installation of car stereos asking them for bids on installing an On/Off switch wired directly to that specific fuse on the inside of my car, so that the next time an issue surfaces I can simply throw the switch for a half-minute then back to on, without having to disconnect the battery nor get under the steering wheel to try and find access to that fuse box. I hope I get a good answer from one of these guys because that's the solution I wish to employ the next time the problem(s) surfaces.

Any progress on this front?
My 2011 did not have this issue but my 2012 does. I have to pull the fuse two to three times per month to get it to work. I'll try the USB drive tomorrow to see if that works better.
I took it to one dealer and they had the truck for about four hours and made no progress. When they gave the truck back to me they hadn't even pulled the fuse. I made them do that while I watched.

But I am now using a Transcend 64 GB flash drive and have had zero issues now for 6 months running. You can buy them new on Ebay for $33 delivered, from MacMall seller.
