Suspension or Bad Brake Rotors
I have a 2014 Supercrew XLT 4x4 F150. Its less than a year old and now has approx 16,500 miles on it. A few months back I started noticing a tiny little shake when I would brake coming up to a stop light. I took it to Ford and they said its most likely rotors and said they fixed it.
After a couple of days I started to notice the problem again but again, its barely noticeable. Being a busy guy I haven't had a chance to take it back to the dealer. I've been trying to pinpoint exactly when and where the vibration is coming from. I can definitely feel it when coming to a stop. I feel it in the steering wheel, the brake pedal, and even the seat. I also notice a bumpy feel at lower speeds when not braking. So maybe its the roads? But I notice it on a ton of roads.
Its one of those little tiny annoyances that is driving me up a wall. Is the truck suspension weak and I'm feeling every little bump in the road? Maybe I never noticed it before since it was new and I figured "NOTHING" could be wrong with it. Is it the rotors? Or what?
I don't have a lift, leveling kit, etc. Its completely stock.

Get the tires rebalanced to start with...get rid of one possible cause at a time. I would even go as far as rotating tires too. Maybe even check your air pressure.
Next would be to get a shop to actually check your rotors for runout...see if they are flat and not warped. Also make sure rotor is torques properly and wheel bearings are good to go.
Only other thing that comes to mind would be ABS but you say you can feel it while driving without braking.

If you can feel vibration in the wheel/brake pedal (front wheels), and in the seat (rear wheels)when you are not braking, then it is most likely a wheel balance problem like DieselDawg mentioned. Maybe you have 2 problems, rotors and balance. I wouldn't think you would suspension issues at that low mileage.
