They are to keep the dirt/mud out of the hard to clean places. They are cosmetic as well as it looks much better with them on.
To OP. here is a tip before you put them in. (Once you figure it out, they are super easy to put in.).
1. Leave them in the sun to warm up for an hour or so ahead of time.
2. Use a jack on a drop hitch and raise the rear end. You can gain a few inches of clearance around the tires. With my 22's they went in easy using these methods.

Rust?
I like the looks of the darker wheel wells, but my concern would be if the liners would hold in moisture. It's a lot easier for moisture to stay between two close surfaces, than to stick to one surface. I wish I had talked to LineX about coating my wheel wells when they did my bed. I'm not even sure they coat wheel wells, but it seems to be a better option than the liners if it is possible.

BMD, I agree. I have the Rugged Liners, and am very pleased with the fit. And, they are cheaper. Usually 88 bucks on EBay w/ free ship. Rugged Liner also has very good customer service. I took a set from my previous '11, and put them in my '13. I broke two push pins while removing them. Emailed Rugged Liner to buy some new ones, lady said no we'll send you some for nada. Two days later they arrived.
@HerbyJr, they won't be any worse than any other area of the truck that has pieces that form a seam or gap. And they keep dirt, mud, etc. from being thrown up into the fenders.

Here are some pics and the part number. Sorry they are bit dirty. . I don't have a good before pic, I put them one shorty after I bought it. I paid $150 Canadian but they are cheaper in the US.
