I remember having an issue like this with my old 2004 Taurus, the power windows wouldn't work sometimes and required that I turn the car off and wait a couple minutes and then MAYBE they would work again. Turned out to be a damaged wire in the harness leading to the drivers side door, simple fix but very frustrating to find. I don't know if this is of any help seeing as it was a different model with over 250,000km on it but you never know!

The click is the relay in the window regulator motor module... this truck prolly needs a new regulator.

Are you guys activating the switch quickly? If you mash the switch to the 2nd detent (either up or down) quickly enough the regulator will ignore the command from the switch. Try pressing the switch to the 1st detent only when it is acting up to see if this in an issue.

I had this same problem
It would work intermitantly and one day a couple of weeks ago it did it again
Both windows would not work(reg Cab). I drove directly to dealer and left it running(my drivers was down and would not go up and pass was up and would not go down)
Had service writer walk out and meet me so he could see the problem and when he went to pass side and opedned the door and it started to work but drivers still would not until truck was turned off and back on.
Booked an appointment and they could not duplicate, as well when they checked OASIS there was not much on there.
So in the end we all will probably not get much done until they have a lot of this complaint.
It has happened a few time since to me and I just turn it off and on again.
Not the way it should be but for now It will have to do.
Hope this helps a bit
I think it is a computer issue but that is just a guess

It could be the time/out or the switch/ground. If the window seal leaks some they could be frozen from moisture with close to freezing and condensation this time of year. You see people opening their doors all the time at fast food lanes in the dark of early morning. The computer may need to be reflashed with that file pulled and trashed.

Same problem, 2010 driver. Service could not duplicate. So I will wait until next time, go throught the same song and dance. Past pitful.

Had the same issue since new, in my case is the Passenger side window. In my truck, if I want to get the passenger window up or down, I just open the drivers door and control it with the drivers switch, that way it works. My Ford dealer changed every part possible and the problem continues! (2011 F150 King Ranch 5.0)

I had a similar issue, sometimes either front window would not auto down or auto up so I took a short video and showed my dealer ( you know, just in case it started working again). My service guy took one look at it and then also tried the passenger side door switch, witch worked fine. He had me a new drivers side door switch installed in about 2mins ( before I even had time to make coffee ...) all with no appointment, just their drive up service.

Think I've had this happen 3 or 4 times in almost 3 years.

Always in morning driver side trying to badge into work to open the gate. Spring, summer, fall doesn't do it in winter so electrical not ice.

I shut truck off then it will work with the accessory delay. Start back up keeps working.

I have a 2011 F150 Scab. The passenger window when going up automatically will go to top then reverse itself and come 3/4 down and stop. Any subsequent tries results in the same thing. Turning car off then on again resolves the problem, as well as bumping the window up with the switch until it get to the top. I've had it not work at all just once. Took it to the dealer and they reflashed the program, that did not resolve the issue. It happens about every 2-3 weeks and is annoying especially in the mountains when it starts raining.
