I would have to say yes.
I'm not sure all about the "additional amp" to control the rest of the speakers, & what not.... But 2 weeks ago, I replaced my Sony sub with the Soundgate 200W sub and they also say "without the Sony system". But It worked great and has more punch than I expected! No issues at all.... I think they designed these for the guys who do NOT have any Amp set up at all, but will indeed work too, even if you have the Sony.
There is another thread on here that goes into more detail & lots of questions on how the install is, but I'm 99.9% sure that the Powerstage complete system indeed will work with replacing the Sony stuff without issue.

Edit:
Check out this link. It separates the confusing part of the Substage, Sub replacement only, (what I got) ....versus the"Powerstage" sub.

Some good info there!

So you just did the sub, not the door speakers? How would these speakers work as they are two-ways? Do the factory crossovers just block the highs from going to the door speakers? My drivers door speaker goes in and out already (truck is 5 months old) and if I am going to open up the door panel, might as well put in a better speaker and correct the wiring issue all at once. Thanks for the help lethalweapon_09.

You're quite welcome my friend!
Yes, I just did the sub only. (yes it comes with an attached 200Watt amp for the sub only) (A lot better than 80watts from Sony!)...
Last year I changed out my Sony door speakers to a set of POLK's that I bought from a member here in the classified section. So other than swapping door speakers to a set of "better ones" (And there are indeed better ones)... I really think many would be surprised to just do the Soundgate Sub replacement and keep everything else Stock. You can ALWAYS replace the door speakers at any given time. (including why the additional upgrade of the Powerstage).
It just depends what one wants to change.
I'm 48, (and a former/retired musician too), and completely satisfied with JUST the sub replacement.
If you are having some door speaker issues, yea... you might want to consider changing them out. Polks, infinity's, kickers...anything will be an upgrade over the Sony "over rated" speakers.
I'm already a proven believer.

Check out this thread.....
I even got very confused as it DID get derailed and off track from the original OP...but the other members helped clarify my questions...and that's why the new thread was started because it was way too confusing.

Well you guys talked me into the sub. Just ordered it. $325 shipped to my door. I was really thinking about the complete kit that a seller has for $450 shipped but I have the component speakers in front. I also already have some speakers for the back. So I will see how this sounds first with my new speakers for the rear. Might upgrade the front components later.

Thanks for all the help.

maybe you can get just the kicker amp to help power your 4 door speakers. Just a thought if you are looking for a little more punch.

You will not be disappointed!
You can always change the door speakers at a later date & get a little more "crispness".... But this sub thumps!

I haven't noticed a difference.

I wish there was a Kicker upgrade for the Sony system.

Guys, I replaced mine in my old truck with an 8" Bazooka with integrated amp. It fits perfectly under the back seat. Yes it takes up have the room under the seat, but I don't care about room. I have the amp level at 1/4 and it was a tremendous upgrade. I swapped out trucks this past December and I kept my bazooka. Fixing to get rid of this POS sony crap. I can't believe that ford even puts this junk in nice trucks.
But to end my story, the bazooka rocks!
