Just had both the Ford liner and the Weathertech flaps installed, and they went together GREAT!
I am going to call Weathertech and see if they will consider changing their application information. Odd that they say it is a non fit issue.

2015 F150 Wheel Liner install tip with Weathertech Mud Flaps
Just purchased my first 2015 F150 a week ago. Wanted to get some additional protection for paint and wheel wells. Did much research and watched several youtube videos that proved helpful, but was still unsure of how the install of ford OEM wheel liners and weathertech mud flaps would go? I wanted to report back to hopefully help others with similar concerns. The weathertech flaps arrived first and I put them on with ease and a great fit and look. I thought I may have to remove the rear flaps to get the wheel liners in after they arrived. I am happy to report that I was easily able to install the wheel liners WITH the weathertech mud flaps already installed. The install took about 30 minutes and the wheel liners look great as well. Very easy install. I highly recommend to others installing both of these products on a 2015 to install the mud flaps first and then the wheel liners. Everything I have read said the opposite, but I think many could have saved some aggrevation by installing weatertehc flaps first. Only the rear most fastener on the liners, located behind the flap, is not totally 100% accessible, but you have a couple inches of clearance to get your hand / socket behind mud flap to tighten screw fairly easy. Much easier than trying to get to the bottom flap screws on the weathertech, should you install these in reverse order. Hope this helps someone. Products work great together. Watch the youtube videos prior to install. There is a good one by a Ford dealer in Wisconsin that helped me. Link is
