Addition of a CTS2 chip regardless of reason is a tune and no longer bone stock.

Ya with that chip you had no way of knowing whether your truck was going lean or not when driving it, and if you say it was for MPG which is terrible tuning then that likely lead to lean conditions etc.
When you tune, do it properly with a device that can actually LOG the data.
Oh and the intercooler issues is an issue regardless of where you live. Whomever told you is a bonehead.

First it was bone stock, then it was a mileage chip, and now its a Race tune setting programmer? Which is it?
That tuner obviously popped the engine. Unless there was some other factor there that no one can diagnose without seeing it, it was that tune you used. If you had used a proper tuner that knows these engines, you probably wouldn't be making the thread.
Second, if you want to do an engine swap, you can not, I repeat CAN NOT, just buy the engine and figure it out. There are so many factors and differences in the two engines that you would need a wrecked or at least a front clip from a 6.2 truck.
One of the biggest problems you will face is your truck is EPAS. The 6.2 is not designed nor equipped for it. So you either have to find a way to use standard power steering with the 6.2 with reservoir, etc or hopefully keep the EPAS.
Don't even get me started on electrical. Yes you have the same transmission, but the ECU's are VIN matched on these trucks. Your ECU is not for a 6.2L. So how will you find someone to change that? What about gauges and all the other electronics? You expect those just to work without changes or wiring or adapters?
Mounts, brackets, lines, fittings, fuel setup, etc etc etc etc. I could go on and on and on and on.
If you don't want to waste your time, you have two choices. Put another EB in the truck and either leave it alone or put a GOOD tuner on it, or sell it to someone else as it sits now. It would cost you less money to sell it and buy another truck with a 6.2L already in it than it would to swap this. So many unknowns with something like this.

lets call a spade a spade here.... the tuner likely didn't have anything to do with it. Step off the 'holy grail of motors' box for a second, and lets acknowledge this a real problem.
As for your swap, absolutely not. As stated, its 10x the work and money you are thinking it will be, and most likely will never run right afterwards. Trade it in as is if you hate it, or replace the motor and trade it in. Either way, its not a pretty situation.

If I was in the same position I'd fix it stock and unload it ASAP. If it looks stock and runs you'll be able to unload to a dealer for trade or sell it outright. Anything that requires an explanation always make it more difficult to move. Throw in a new or used motor call it a day.
