First off, I'm shocked at just how tin can like the doors are. Roll your window down, get out, and close your door. Just watch it from the outside oil can in and out......LOL.
I too have a whistle on the passenger side I've been trying to isolate. Here's the odd thing. I truly believe mine is coming from the air vent on the passenger side closest to the passenger door. Depending on how the air deflector in the vent opening is positioned, and the speed of the air coming out, I get a distinct whistle. I initially thought it was the tinfoil doors flexing while driving and creating a gap in the door seal, but if I close that pass vent all the way, it stops.
A side benefit to closing that vent is more air flow from the anemic A/C on a hot day as well.
I'm a Ford guy through and through, but it's these little head scratchers that just make you shake your head and mumble to yourself....hahahahaha.
Have you tried cleaning the door where the seal meets the metal? Maybe there's some dirt buildup there preventing a good seal. How about some rubber dressing to clean the seal as well? Just a thought.

Just curious, if you turn your AC completely off, does it stop? When I first got my '13 I had a bad whistle coming from the passenger side. Initially, I thought it was the door seal but came to find that it was the AC. When it would occur, I would shut the AC off and you could hear a damper close. When I started it back up, it would be gone for that ride.
I feared the dealer would have to tear my dash apart to get to it but fortunately it simply stopped. I suspect the "sticking" damper finally freed itself up and has not been an issue since.

Bought a '13 and noticed a difference, comparing my '02 Silverado. The F150 is certainly louder with more ambient wind noise present at speed. I don't believe there's anything wrong with the build, just the design particulars resonate or allow more noise to be perceived in the cabin.

Does anyone think it may be the antenna? I know it has a swirl on it, but it was windy the other day and it seemed to be bouncing with the noise. The whistle was so loud, I could hear it with the windows down.

If anyone gets a fix to this, let us all know. My dealer heard the noise last year and said it was normal. Now my '13 has about 16k miles and it is worse. Turn the AC on at idle and then reach highway speed... It whistles like crazy. Shut off the AC for a second or two, let the damper close, and then I turn it back on and it's gone.
