While it may be related to tires. I'm on my third set of Pirelli's and never have an 'issue' with any of the three sets.
Two sets were on factory f150's and the third I bought.
Ya... they are not a snow tire, and are slippery when wet, but they are a hard compound 55 series tires with 360 HP pushing them.
If you rotate them every 3000 mi, they will treat you right.
They are what they are...A 20" three season tire.
There are a ton of people that would love to have a $1000 set of tires on their vehicle.

I have a 2014 shaker too. Factory Scorpions. Had my favorite tire shop rebalance the rears. Each was out an ounce. It helped some but at certain speeds the rear just shakes. Mine is actually better on cold pavement. I am getting ready to level and put on a bigger / better tire.
I do have another theory. Could the parking brake be putting uneven pressure on the rotors internally? My 2012 FX4 had no shake whatsoever even with 34" Trail Grapplers. This truck cost almost $10K more and shakes like a Chihuahua on crack. Definitely not in the driveline. At times it is perfectly smooth. I have had bad driveshafts / angles on previous vehicles and this is definitely like a tire wobble.

Ford is aware of this problem with the Pirelli Scorpion tires. Tell the dealer to replace the tires. I have Michelin LTX M/S2's on mine now. I spoke to 3 different salesmen at 3 different dealerships and all basically said the same thing, that they cringe when someone wants to test drive a FX4 with Pirelli's because they feel the vibration in all of them. Don't just let them rebalance & rotate the tires, or just put another set of Pirelli's on your truck.

My solution was I ditched the Ford and got a Ram with a Cummins. Almost same price, same luxury, but a hell of a lot better of a truck. Screw Ford. Waste of my money. Never again.

After a new set of Pirellie Scorpion 20” tires and even swapping wheels and tires from one of the other new vehicles on the lot, nothing worked. The dealer took the drive shaft to a facility that did a spin balance test that showed it was out of balance. Replaced the shaft with a new one, and problem solved.

Good for you. The dealer had replaced my slip yoke first, and then the driveshaft. The vibration was better, but the technician & service manager still felt it, so then they went back to the wheels and tires.

That's good to hear man.
Don't forget to rotate every 3,000 or so. You'll keep on running vibration free if you do.

Good to hear you got it fixed.

I had mine at the dealer again this week and they say it's due to flat spots. It is a 2014 that had 8 miles on it. It did sit on the pavement lot in the Texas sun all summer with out moving. I am hoping this is truly the cause. Dealer says Ford will not warranty the issue until after 1000 miles. They think it will smooth out. I am at 600 right now and at 75mph it rides like a wooden roller coaster. I will be taking it back at 1001.

I have to say, that after a new driveshaft, my vibration was somewhat better.
Installed new Bridgestone HT's and took off Michelin ATS and things are now much better. I had had the tires balances and supposedly chech on two different occasions before with no problems found.
I watched the guy balance the new tires and saw a flat spot,( he did not see) turned out I have a rim bent on the inside.
Hopefully when this is repaired, I will be vibration free.

I've been fighting a shake in my '14 FX4 since the day I bought it, October 9th.
I've been around the block and back, and have tried a whole bunch more solutions than most of you, have been round and round with my regional customer service rep, and my truck still shakes.
