2012 5.0 misfire and loss of compression
So i had my truck at a Ford dealer for some maintenance and they said the check engine light came on while there and they scanned it and i had a misfire and loss of compression on one of my cylinders. and they might have to tear it down. The service tech then mentioned my Borla muffler and said there's a chance Ford wont cover it?! WTF is that?

I'd be extremely hesitant to let them do anything with it until I saw it in person. Taking some tech's word for it that my truck's engine magically imploded while it was at the dealer out of my hands raises a red flag to me.

I an reminded of two things when I hear that your engine completely lost compression at exactly the time it was at the dealer:
1. Its funny how "fat chance" and "slim chance" mean the same thing.
2. There are actually two chances that the dealer did nothing wrong.........slim and none.
What "maintenance" were they doing to your truck? Would it have involved any possibility of leaving a washer or nut in the intake tract?

They were fixing under warranty a loose/wobbling steering wheel and a vacuum leak on my 4x4 system that was causing my hubs to try and engage. After fixing the vacuum leak they took it for a test drive to make sure all was well and thats when the check engine light came on.

Retired and loving it!
There's a Ford service supervisor here on the forum, and I am sure she will weigh in here. There is simply no way, given the information you've given us thus far that Ford should be able to deny warranty coverage.
