Same for me I have a custom tune from 5star and I'm positive Mike can address this as I have sent him an email on the exact same thing. I'll keep you posted.

My '11 eboost does the exact same thing. It's most noticeable when driving in traffic and the tranny is going back and forth between 1 and 2. It's like a firm kick - nothing smooth about it. I would say it's almost a violent shift but not quite that bad.
Funny how it rarely happens under normal driving. If I pull out of my driveway and take off it's fine. I only have 1200 miles on mine but have been meaning to post about it.

I have noticed something similar on my ecoboost. But it has happen while down shifting from 2 to 1 or 3 to 1. I been watching and the transmission does not like to really down shift from 2 to 1 it mostly skips 2 and goes from 3 to 1 when coming to a stop.
And when i do hear a little banging when first taking of in the mornings and afternoon, feels like the torque converter engaging a little rough.

Mine has done it a few times. This weekend I notice that it only seems to happen when I am VERY light on the pedal (Wal-Mart parking, not wanting to run over anyone, lol).
Under "normal" acceleration is shifts smoothly.

I haven't received my Ecoboost yet, but I have tested quite a few 2011 f150, with the 5.0 and the Ecoboost. The same thing happened on both trucks while test driving them; under normal driving they seemed fine and shifted smoothly, but when I got into traffic a little, BOTH trucks did the same thing. From a stop, with little to no gas, the tranny changed gears from 1 to 2 and sometimes 2 to 3 very harshly. Same thing while downshifting. I mentioned it to the dealership and said that was the first time they have heard about it. While looking around in the showroom, another guy came to talk to me. He had overheard me talk to the salesman about the tranny. He told me he was a driver for the dealership and that he had experienced the same "problem" on other f150, 2010 and 2011. He also said that the problem could sometimes be fixed by changing the tranny fluid "full flush" and some other times it requires a new throttle body???!!! WTF!!?? The trucks I have driven had under 300 km on them!!!??? Mine better not do that when it gets here in June...
(oh and I should say that I had ordered the truck before having the "chance" to drive one with this issue...)

Charter member of the rough first to second change club.. I talked with a friend who has worked with our local dealer's service dept. for nearly 40 years. He told me to wait for at least 2000 miles to see if it works itself out. He says the tranny will adapt to your driving habits. Dad-gum vehicles are smarter than I am these days. So, I'll wait a bit. At a little over 1000 miles it seems to be smoothing out a little, or I'm just getting used too the way it changes. If it doesn't correct, I'll get the re-program.

The different 1 way clutch in the 2011 was suppose to address this but obviously it doesn't.
This is no different than the 2009 and 2010s from your descriptions. Mine does it very rarely and just started to do it after 5000 miles. It's not bothersome at all. The tech said it's the transmission adaptive learning and that seems true. It's almost like it's expecting a slower or quickers stop depending on the situation. Not bad though at all. The tech also talked to the Ford rep and this behavior is by design whether we like it or not. By the way, there is no updated transmission program. We have the latest according to Ford.
