If you don't have the audiophile system, a better OEM upgrade would be the Saleen/Rockford Fosgate 10" setup from the S331 that can be added with a T harness to the regular system, they can be tough to find, but I've seen them down in the $200 range.
In all reality, cost wise, you'll probably do better going aftermarket.

I don't remember what CDT's they are. I bought them a while ago....Loganberry told me they were good. Maybe I just need to hook an amp up to them...

I'm thinking I'll spend anywhere from $500 - $1000 on a head unit, and maybe $200 - $400 on the subwoofer, since it's important to me. The cheaper I can get a good sub though, the better. I definitely am not just looking to throw money around. The bank still owns most of my pickup.

Look at the older style Infinity Reference 1052W or a Dayton HO 10 for around $100. Both are good sound quality subs for the money, the reference will be the louder of the two given the same power, you can feed the Dayton about twice as much though.
And a decent used amp on ebay that puts out around 300-500W RMS for around $100.

Just check out the sensitivity rating when your comparing them. You can find plenty of components in the same range as coaxials (90dbs+). Nothing says you have to amplify anything.
