Just a thought here ... but if the block seats on the axle are proper, then I would believe that the suspension & drivetrain portions of the truck are all properly aligned ...
and where the problem really lies is the mounting of the body to the frame. If the body is not dead center mounted on the frame (but rather favoring one side) it would give the appearance that the rear axle is out of line to one side or the other.
Now, that doesn't absolve Ford of QC issues ... but it would give me peace of mind knowing that my tires & drivetrain are not askew.
Then again, I also have no idea how much play there is in the body mounts... so I could be completely wrong here.

At wiggum, if the front tires are perfect left to right, and the rear axle is hanging to the right, passenger side 1/2" or better, if you move the body, the front tire set up does not move with the body move. So you would move the body and the bed to straighten the rear and then the front would offset. The body shop said the same thing about moving the body. But the axles still have to line up tire to tire front to back. I am just posting to see if anyone got this fixed. I purchased a fully loaded truck at $48000 and I feel I should be able to put rims and tires on my truck and not see one side stick out more than the other. All the input is great though. More ammo to take back to ford to try and fix is great.

I was/am assuming that there is enough play in the body mounts that you can "twist" the body ... or "cant" it ... or "angle" it very slightly from front to back if you're not careful in mounting it to the frame. If that's the case, you CAN have the front aligned damn near perfect, but have it get "off" as it moves back to the rear ... just a very slight angle in the how it's set on the frame can result in the 1/2" offset that you've got.
That said, as others have stated, I would continue to press the issue with Ford and/or your dealer. I share your mindset about paying nearly $50K for the truck, and having something like that "wrong" with it. The least they should do is fully investigate and get it all lined up properly.

Again appreciate all input. Just getting as many ideas as possible to try and figure this out. I am a business owner and can not not just say that's it if what I sell/service can not work at 100%. I have to fix it. Heating and air conditioning that is. Ford keeps trying to give the truck back and say its good. It's amazing what multi billion dollar company's can get away with and the smaller guys can not. I will probably get no where with this but I do not want the body torn apart. Things will start rattling and falling apart and the body shop doing this type of work will care for my vehicle the way I do. Thx.
