Looks like my current exhaust is 2.25", should I just go up to 2.5" instead of 3"?

If it's 2.25 out of the headers I'd just keep it 2.25 the only difference will just be a little more rasp. But you probably won't even notice it.

Would a universal a crossover make much difference than the y? Or maybe just get a di/do muffler to save a few bucks?

H or X. Di/do would be the more affordable route

If you go H or X your gonna have duals still. Never heard of di/do tho. The why pipe will be the cheapest route.
