Default Clunk through vehicle

I have a Harley Davidson 5.4 Triton V8 F150 (2000MY) Flaire-side, i purchased & fitted a second hand Super-charger etc from a Lightning. I changed the Radiator, complete inlet manifold & injection system, dash clocks, alternator etc..
ECU has been re-programmed & vehicle runs nicely. Except, i have a clunk noise you can feel & hear when the gears change sometimes & also as you come to a hault at a junction. Almost feels like you have a trailer on the back & the noise you would get from the ball hitch.....or there is movement on the back axle,or gear box mounts, but i've had this checked by several people & appears to be all secure. Does anyone have any advise to what this could be ? Thanks for your time - Matt Peel

That kind of sounds like a worn clutch pack in the transmission.

Has anyone opened up the rear end to check or did they just check the drive shaft?
