No codes misfire

No codes misfire
I installed a transmission in my 07 f150 with 4.6 . Took it to dealership had a reflash done, now it misses bad but doesn't throw any codes . I was wondering if I had gotten my timing off half a tooth would it not throw code . I also believe I hear a tick coming from around cyl 7 or 8 . Any help would be appreciated.

I did get code too lean bank one changed plugs I can drive it now . Still have rough idle cleaned throtle body last night well see what that does . I'm still looking for a vacuum leak . Long term fuel trims are good . When I increase rpm stft adds fuel about 10-12 % . To answer your question the truck is still down
